Thanks for the 5 star. According to Paolo Ambrosio, CM's creator you should do the following:
"Skins can be installed with AMS2CM just like any other mod. Since they don't need any configuration, they will be simply extracted onto the AMS2 game directory.
If you have created your own skin for some mod, just create an archive (zip, 7z, ...) with the files that you want replaced and make sure it comes after the mod that it overwrites in alphabetical order (so that it get installed after the mod)."
